Perform the trace. You will first obtain your logo in black (like in the first case). Assuming a two color trace – this method will work no matter what the background color might be. When you do your trace, open the Image Trace Panel (Window > Image Trace) set it up beforehand as 2 color: Then hit the 'Trace' button followed by the 'Expand' button. Now press the A key, and click on your background. Then go to Select > Same ...
Click somewhere off the side of the page. This will deselect everything. Switch on the Checkerboard option in File > Document Properties. The checkerboard pattern shows where it is transparent. And if that doesn work because it has to many groups and you dont have time to un-group every object the select the white arrow and click the Red Background, go to select - Same - Fill color (All red vectors should be selected at this point) and hit delete.

1 1 1. It depends upon how the image is constructed. You may be able to merely open the EPS and delete the white object. Or.. it may take more work if the background has been integrated into the artwork. Basically, you need to confirm the white isn't actually part of the EPS, and if it is, remove it. You need to open the EPS in a vector editor ...
Create a new layer on top of the image, filled with the image's background color. Set the blend mode/layer mode of the color layer to divide. This removes the color from the image and leaves it with a white background. Flatten the image. In Photoshop it seems to work perfectly, but in GIMP the lightest color becomes (254, 254, 254)!
Click on the background area and without releasing the mouse button, paint over all the areas where the background meets the subject, to remove all the remaining white background. Release the mouse button when it looks good. Set Output to: New Layer and Layer Mask
