I travel infrequently by airplane. Today I was flying from Indiana to Virginia on American Airlines and I checked in online before leaving for the airport in Indianapolis. American Airlines would NOT allow me to pay for checked baggage online, I could only pay for checked baggage at the ticket counter at the airport.
You always, always, always check in with the operating carrier (or the carrier whose name is painted on the side of the plane in the case of American Eagle/Alaska operated by Horizon or Skywest/Delta Connection/etc) of the first segment on that day/set of connecting flights. This applies both to checkin at the airport and online checkin.

For online check-in you have to start from AA website. JL check-in starts 72 hrs. before the departure (although issuing of boarding pass does not start till 24 hrs. before the departure). You start from AA website with your reservation and 72 hrs. before the departure “Check-In” function will appear on your reservation.
